In case of Prometheus - Workprint truly fixes it. At least to the extent that it is a watchable, logical, internally consistent movie. As for Covenant, the only way to fix it is to make another movie with the same title. There’s no other options, since it does not only contradict Aliens franchise, Prometheus movie, but also itself, not to mention the common sense.
